Tim Drake/Robin The New Batman Adventures, "Sins of the Father". He saw Barbara at the Batcave during his training, discovering her identity as Batgirl.
Kara In-Ze /Kara Kent/Supergirl The New Batman Adventures, "Girl's Night Out" After she rescued Barbara from Livewire, they went to Barbara's apartment, where the two revealed each other's identities.
James Gordon The New Batman Adventures, "Over the Edge" Stops Barbara from telling him her secret because he can't acknowledge her recent "job". In the audio commentary for the episode, Bruce Timm confirms that Gordon knows her identity.
Batman (Terry McGinnis) Batman Beyond, "A Touch of Curaré" Showed up in the Batcave in front of Terry and commented on Bruce repairing her suit for display.

Catwoman Batman: The Animated Series, "Batgirl Returns" She left Barbara a note at Gotham State University, telling her to meet at Bayshore Pier. It is possible she would have learned of Batgirl's identity during their first meeting.
The Joker Batman Beyond: Return of the Joker It is possible that during his torture of Tim Drake, where he extracted secrets entrusted to him such as the identity of Batman, he would have learned of Batgirl's identity as well.
