True, but as they were both androids, their destruction can't be used to point towards any specific point in time, since androids can be rebuilt.

Two androids in background cameos really doesn't mean that it's not at a solid point in the timeline, especially when there is dialogue in the film that points to a specific point in time. There are many, many ways androids that were presumed to be destroyed could show up again at a future point.
Booster Gold watching the watchtower, and his mention of extended league members, makes it pretty clear that it's meant to take place after the extended league was added to the roster. This was written by Bruce Timm, and he wrote it with intentions that it fit in the DCAU. He wouldn't write the script to include an extended league in the film if he didn't intend for it to take place after the extended roster was added in Justice League Unlimited.
If the film were to be set in the DCAU, I suppose that the events of Batman and Harley Quinn take place after the events of the flashback featured in the Justice League Unlimited episode "Epilogue" and before the events of the flashback scene featured in Batman Beyond: Return of the Joker.

I just wanted to bring up this quote from Tupka over on a thread about Mystery of the Batwoman, and how it's odd that here he's trying to push the idea that this movie isn't canon because there were some details that weren't consistent, yet can be explained away. I'd also like to point out his assertion of other people's assumptions relies on assumptions of his own (such as Randa Duane and Captain Clown couldn't have been rebuilt).
That being said, it obviously occurs some time after Initiation (as been mentioned, the league is expanded at this point). If you consider the sequel comics as well, it's got to occur after the Cadmus arc (Blockbuster is mentioned to have been a Cadmus experiment, and Task Force X is active). I feel like in the film, ARGUS being active points to that as well. (but that's just assumption). It definitely has to occur prior to Return of the Joker's flashback as Harley is presumed dead from then on (and if you count the prequel comics, Joker is active still). So, sometime between Initiation and Return of the Joker is the safest bet, with after Divided We Fall seeming more likely.
Just to be clear, there are plenty of continuity issues. such as: 1. Randa and Captain Clown 2. Booster Gold on Monitor Duty rather than J'onn or Mr. Terrific 3. Hal Jordan art at Superbabes 4. the Starfire waitress at Superbabes (I did the math and Star could potentially be 14-20 if she was part of the Titans mentioned in Hard As Nails. Kinda weird if she's on the younger side) 5. Power Girl waitress (she was replaced with Galatea for JLU) 6. 2nd Batmobile and 1st Batwing being used 7. Harley supposedly having been a highschool senior 10 years prior 8. The "Ow, My Balls" card at the villain hideout despite Joker saying Batman never fought dirty in RoTJ
But none of this is really canon breaking and can be worked around. As stated in this thread, Bruce Timm sees this as canon, Warner Brothers has marketed this as BT returning to his BTAS roots, DC Comics lists the film as a BTAS movie, and to paraphrase Tupka:

Regarding 6., the "wrong" Batwing was used in Static Shock as well. That was a case of creator's personal preference. Could be the same here.
I would say definitely BEFORE the RotJ flashback, given how Halrey is treated by Batman and Nightwing, and I highly doubt Nightwing would sleep with a Harley that helped the Joker previously turn Tim Drake into Joker Junior, let alone have them both kiss her on the cheek. The RotJ flashback is just about the darkest moment in Bruce's career, noway he wouldn't carry that grudge with Harley. That and Barbra said "we never found her body" in RotJ, suggesting they never saw her again after that flashback.
I think the more likely option is that after Ace rendered Joker catatonic in "Wildcards," Harley had no other choice but to go into retirement and began to live a normal life without him where we see her in B&HQ. However we know Joker had to wake up from being a vegetable at some point, and I believe that would've happened sometime after B&HQ, where he then would have brought her back and kidnapped Tim Drake, etc.
So I think the timeline we're looking at is: JL episode "Wildcards"-Joker becomes a vegetable leading Harley to retire and work at Superbabes, the rest of JL, all of JLU (including Epilogue flashbacks), Batman and Harley Quinn, then finally Joker wakes up and RotJ flashback happens, leading Bruce to sever his ties with the JL and drift into the BB era.

You're on the right track, except Joker is no longer catatonic as of the start of the Batman and Harley Quinn tie in prequel. In that comic we learn that was the last interaction Harley had with any supervillains for a year up until the events of the film. Which means Wild Cards would have had to occurred prior to then, as well as Gotham Girls Season 3 which mentions the Royal Flush Gang (after Wild Cards) and yet still has Joker mentioned to be active but in Arkham.
